What is actually happening in the days between the confirmation email and the knock at the door? For most buyers the answer is a blank stretch of silence, broken only by a tracking number that appears late in the process. The vial you ordered does not sit on a shelf waiting to be boxed. It usually does not exist yet. Those quiet days are full of movement on the supplier’s side, and understanding that movement makes the wait feel less like a gap and more like a sequence.

The moment you submit, the order does not go straight to a bench. It goes to a queue and a review. Someone, or some automated check backed by someone, reads the sequence you asked for. They look at whether the residues are reasonable, whether the requested purity is achievable for that particular chain, and whether anything about the request is ambiguous enough to warrant a message back to you before work begins.
This is also when your sequence gets converted into a synthesis plan. A peptide is built from one end to the other, and the plan decides the order of additions, which protecting groups are needed, and how long the run will take. A short, well-behaved sequence might slot into the next available synthesizer cycle. A longer or difficult one gets flagged, scheduled around the harder chemistry, and sometimes split into a strategy that assembles it in pieces. All of this happens before any physical material is committed, which is why the first hours can look like nothing from the outside while a fair amount is being decided.
Follow the vial as synthesis, cleanup, and QC take their turns
Synthesis itself is the part most buyers imagine, but it is only one act. On the machine, the chain grows residue by residue on a solid support, each amino acid coupled and then deprotected so the next one can attach. The instrument runs through these repeating steps for hours, sometimes overnight, and the raw product that comes off is nowhere near ready to ship.
Then comes cleavage, where the finished chain is released from its support and stripped of the protecting groups. What you have at that stage is a crude mixture: your target peptide alongside truncated fragments, deletion sequences, and assorted byproducts. Purification is the cleanup act, and it is usually where the most time disappears. Preparative HPLC pushes the crude material through a column that separates compounds by how they interact with the stationary phase, and the fractions that contain your peptide are collected and pooled. The pooled material is then lyophilized, freeze-dried into the powder that will eventually reach you.
Quality control is the gate before anything gets labeled. Mass spectrometry confirms the peptide weighs what the sequence predicts, catching the wrong product or a botched deletion. Analytical HPLC measures purity against the grade you paid for. Once QC passes, the material moves to the packaging bench. The dried peptide is weighed into vials, capped, and labeled with the lot and identity information. In warmer parts of the country, or during the long humid stretch that defines much of the region’s summer, this is when insulated packaging and cold packs get added so the vial does not spend its transit degrading in a hot truck.
The courier handoff is the last internal step and the first one you actually see. The package leaves the facility, the tracking number populates, and what was invisible becomes a delivery estimate. From there it belongs to the shipping network rather than the lab.
The single most useful thing you can do with this knowledge: next time you order, ask the supplier where your peptide sits in that sequence rather than only when it ships. Knowing whether you are waiting on synthesis, purification, or QC tells you far more about the real timeline than a courier’s guess ever will.
